Analyse des Mikrobiomes und von Infektionskrankheiten in alten menschlichen Überresten – von „Capture-Sequencing“ basierter Diagnostik bis hin zur Detektion von Krankheitserregern in Metagenomen.

Antike Skelett- und Weichgewebeproben können noch Spuren der ursprünglichen bakteriellen DNA enthalten. Dies gilt sowohl für die DNA menschlicher Kommensalen (z. B. Darmbakterien) als auch für das Erbgut von Krankheitserregern. Auf diese Weise liefert die genomweite Analyse alter Krankheitserreger Informationen über die Entstehung und Ausbreitung chronischer Infektionskrankheiten wie Tuberkulose oder Lepra und hilft bei der Identifizierung der Erreger großer menschlicher Epidemien wie der Pest. Darüber hinaus liefert die metagenomische Untersuchung alter menschlicher Mikrobiome neue Erkenntnisse über die Zusammensetzung und mögliche Veränderungen menschlicher mikrobieller Gemeinschaften in den letzten Jahrtausenden. Die molekularbiologische Untersuchung von Krankheitserregern in alten menschlichen überresten ist ein aufstrebendes Wissenschaftsfeld, welches tiefe Einblicke in die Geschichte und Entwicklung von Infektionskrankheiten bieten kann. Die bisher verwendeten diagnostischen Ansätze in der Paläomikrobiologie reichen vom histologischen Nachweis zur PCR-basierten Charakterisierung der Krankheitserreger. Erst vor Kurzem ebnete die ära des „high-throughput sequencing” neue Wege um alte DNA zu analysieren, die u.a. zur vollständigen Entschlüsselung des Pesterregers Yersinia pestis geführt haben. Trotz all der Möglichkeiten die diese neuen Methoden dem Feld der Paleomikrobiologie eröffnen bestehen immer noch Hindernisse die es zu überwinden gilt. Unter anderem scheitern PCR-basierte Analysen häufig an der Analyse hoch degradierter alter DNA. Darüber hinaus fehlen bisher benutzerfreundliche bioinformatische Pipelines um metagenomische Datensätze, die aus alter DNA generiert worden sind, nach Krankheitserregern zu durchforsten.

Ziel dieses Projektes ist es, die DNA-basierte Detektion von Krankheitserregern im alten menschlichen überresten zu verbessern. Das Institut für Mumien und den Iceman der EURAC hat Zugang zu einer Vielzahl von Gewebeproben mit möglichen Tuberkulose-, Brucellose-und Malaria-Infektionen und ist somit in der Lage PCR-basierte diagnostische Ansätze an diesen Proben zu optimieren. Zusammen mit unserem Kooperationspartner aus Wien analysieren wir die Metagenomdaten der „Iceman“ Genomstudie, um eine bioinformatische Pipeline für den de novo Nachweis von Pathogenen in metagenomische Datensätze von alten menschlichen überresten aufzusetzen.
